In 2026 Intuit replaced the old OneSaas-based Shopify connector with a rebuilt one and moved every store onto it. The common results are missing or stuck orders, duplicate sales, generic "Shopify sales item" lines, wrong tax or VAT codes, and payouts that don't reconcile. Compare a month of Shopify sales with QuickBooks, clean up what doesn't match, and switch to a different sync if the new connector can't handle how you sell.
What changed in 2026
| When | What happened |
|---|---|
| 27 January 2026 | Intuit starts moving Shopify stores from the old OneSaas-based connector to a rebuilt one. |
| February–April | First wave of complaints: orders not syncing, wrong product matches, tax codes not working. Some stores can still switch back. |
| June–September | Remaining stores are moved over and the old connector is withdrawn. |
| September | An update removes the choice between invoices and sales receipts. |
| 28 October | Intuit updates its migration guide: no two-way inventory sync, no unpaid orders, syncing every few hours. Inventory sync and more frequent syncing are listed as planned. |
If your books looked fine before 2026 and messy after, this change is the most likely reason.
The problems it causes, and where to look
| Symptom | Where to look in QuickBooks Online | What to do |
|---|---|---|
| Shopify sales total doesn’t match income in QuickBooks | Compare Shopify’s sales report for a month with the profit and loss report for the same month | Find the gap first; it usually comes from one of the rows below |
| Orders missing or stuck | Sales transactions, filtered to the connector’s customer or date | Check the connector’s sync log, then re-sync or enter the missing orders |
| Duplicate sales | Sales transactions sorted by number and date | Delete the duplicates, then check bank deposits still match |
| One generic “Shopify sales item” instead of your products | Products and services list; open a few synced sales | Map Shopify products or SKUs to QuickBooks items, or accept summary-level sales |
| Wrong tax or VAT rate | Open synced sales and compare each tax code with the Shopify order | Fix the tax mapping before your next return; correct sales already posted |
| Invoices became sales receipts | Recent B2B and trade orders | Decide whether receipts work for you; if not, use a sync that posts invoices |
| Payouts don’t reconcile | The clearing account the connector posts to, against bank deposits | Check fees, refunds and currency conversions are recorded per payout |
What merchants tell us
We analysed 155 complaints about the Shopify–QuickBooks sync from Shopify App Store reviews, Reddit and Trustpilot (November 2026). A complaint can fall under more than one theme:
| Theme | Complaints |
|---|---|
| Started after the update or forced migration | 56 |
| Payouts, fees or reconciliation | 33 |
| Tax or VAT | 31 |
| Orders missing or not syncing | 22 |
| Invoices versus sales receipts | 21 |
| Product or SKU mapping | 12 |
| Duplicate sales or items | 10 |
The biggest single group blames the migration itself. After that, the problems that hurt most are the ones that are hard to spot: payouts and tax. A missing order is obvious; a wrong VAT code on hundreds of sales usually isn’t, until the return is due.
A monthly check that catches most problems
- Totals: compare Shopify’s total sales for last month with the income in QuickBooks for the same month. A difference of more than a rounding error needs explaining.
- Count: compare the number of orders in Shopify with the number of synced sales.
- Duplicates: sort sales by number and look for repeats.
- Products: open five recent sales and check they show real products, not one generic item.
- Tax: check the tax code on a zero-rated or tax-exempt order, if you have one.
- Payouts: check last month’s Shopify payouts against bank deposits, including fees and refunds.
Do it every month until two months in a row come out clean.
When to switch to a different sync
The new connector is fine for simple stores. Consider another sync if you:
- invoice customers, for example wholesale or trade, and need invoices for every order;
- sell outside the US and need the right VAT rate on every line;
- sell in several currencies;
- need real products on every sale, not a generic item, for reporting or inventory.
The alternatives fall into two groups:
- Payout summaries: A2X and Link My Books post one summary per payout. They are good for clean, reconcilable books with less detail.
- Order by order: Webgility, MyWorks Sync, Synder and Parex post every order. They are better if you need products, invoices or two-way inventory.
Whichever you choose, clean up the existing mess first, so the new sync starts from correct books.
Questions people also ask
Can I go back to the old Shopify connector?
No. Intuit withdrew the old OneSaas-based connector during 2026, so every store is now on the new one or on a third-party sync.
Why do my Shopify orders now arrive as sales receipts instead of invoices?
A September 2026 update removed the choice. Orders from B2B customers become invoices and everything else becomes sales receipts. If you need invoices for all orders, you need a different sync.
How often does the new connector sync?
Intuit's migration guide says it syncs every few hours, not in real time. Unpaid orders aren't synced, and inventory doesn't sync both ways.
Why is zero-rated VAT showing as standard rate?
Many UK merchants reported this after the migration. Check the tax code on a few synced sales against the order in Shopify, and correct the mapping before your next VAT return.
Is this happening on WooCommerce and BigCommerce too?
Intuit's guide says stores on WooCommerce, BigCommerce, Etsy, eBay, Wix and Squarespace also had to move off the old connector, so the same checks apply.
